I would like to see the Benzide Bridge Officer be rewarded in game.
I would also like to see some new planets on the map, like Ferenginar, Betazed. An update to the star charts for in game. For example like the ones in the Star Trek Star Charts: The Complete Atlas of Star Trek.

what i would like to see is long term assignments
basically it would like be trips to the unknown space so deep we are on our own.(like star trek voyager)the amount of anti-matter,energy,etc.... would start becoming needed,and in missions you will have to make choices that will send you down a different path.....once these assignments are completed and released,they would be quite fun.1 different choice and a whole new set of paths lies before you....

Having higher rated Foundry missions randomly assigned from Starfleet Command based on where you are. Would give free extra content to the game and give you the impression that you are in a dynamically changing universe. Possibly add a bonus reward for completing them under a certain time to add the sense of urgency that you would feel getting orders from SFC. Obviously you'd have to have certain checks in place so you wouldn't get like, mission 3 out of a series of 4 or whatever.

I would like to see a button in the ship tailor allowing one to view one's ship with the component visuals on it. Example: if your ship has borg components, this button would toggle them on or off (similar to the way the armor/kit visuals can be toggled on or off in the character costume tailor.)

With the recent revamp of the ship tailor & ship vendor, I'm rather surprised Cryptic didn't add this. I like to customized my ship, but it's difficult to ascertain what certain components will look like when they're not shown in the tailor. Especially the Reman shields with add the greenish hexagon patterns all over.

Removing lvl restriction when creating a KDF toon or perhaps KDF content? Ah, no, seriously now: long term perhaps space stations with sector control, each sector generating some kind of resource for the current controller. Then weekly pvp battles for dominion over these territories. I would like to see freighting, let's say 30 minute missions where you are to transport goods between systems under constant threat of attack(pvp objective for the enemy?). Make it possible to hire other players protection for a piece of the reward.
